Both the pills are a false choice. The blue pill keeps you enslaved to The System. The red pill condemns you to a life of suffering where your good deeds are tracked and your extinction is inevitable. Worst yet, it is revealed that the red pills are all part of a system run by the machines necessary for blue pill survival. None are truth or freedom from the system. You either willingly accept the system or falsely believe you're rebelling against the system, unaware you're merely playing a different role and shockingly vital role in the same system. In other words, both choices are lie-filled shit choices and red pills are merely another form of blue pill. Whichever you chose, The Matrix has you.
What the Wachowskis are trying to tell us, at times begging us to understand, is that our options are never limited to the choices laid in front of us. We are free to find our own path. The true pill is no pill.

Consider that, ALL the films, the Oracle offers Neo a red pill. What does Neo do with them? In the first Matrix, Neo takes the red pill and swallows it. In Matrix Reloaded, Neo takes the red candy, but does not swallow it. In Matrix Revolutions, Neo does not take the red candy at all. In each film, Neo’s decision evolves. He does from swallowing it to rejecting it. This is the Oracle’s purpose, the function for which she was created - guide Neo along the Path of the One, into the Architect’s Room where he is meant to go through the left door & allow Zion to be destroyed. In other words, every last red pill is still enslaved to the system. Even The One, the Matrix equivalent of Jesus, is the system's bitch. Just see check out what Neo tells Morpheus after

The truth is to see past both pills and make your own decision.

They werent because matrix is about living in a vr created by humans, not machines. The machines were there to nurse people. Zion is also part of the matrix, but made in a "different server" so the people who choose to be part of it could experience an adventure.

Cypher had the right idea. The real world sucked ass, humanity permanently ruined it, and everything would be better for everyone if humanity just lived out their life in a fantasy world that the machines were willing to provide, rather than having reality destroy humanity's feeble bodies.

If you watched the Animatrix, or Morpheus' exposition in the first movie. The machines relied on solar power, but humanity "polluted the sky" to cut off their power supply. So in turn they enslaved humanity, plugged them into the Matrix to lead 'content lives', all the while siphoning their energy.
tldr: Machines need the humans, so it's not practical to kill them all.

I seem to have read that an earlier version of the story had the Machines using the humans as cheap memory storage/processing units. The whole power generation thing was really just trying to reclaim some of the energy used in growing and maintaining them.
It would've been a more ironic twist I think; Machines using humans for computational purposes. One could then argue the Matrix is necessary to keep the brains stimulated, active and alert and living the sort of life that's necessary to maintain the neural characteristics you want. It could be simpler to create such a simulation than go to the effort of re-engineering or re-wiring their brains, and throw in a self-contained failsafe with the Agents, the Oracle, the One and the Architect etc as a kind of release valve so you don't have to manually send out prime-grade Machines and cull the humans that are causing issues. OR perhaps as the humans are using some of their neural processing power to render and run the Matrix, that whole unconscious non-acceptance thing could, Inception-style, require the whole One thing to genuinely stabilize it, not from a mechanistic but from a psychological perspective.
You could even have jobs within the Matrix, such as programming, game theory or engineering that are actually problems the Machines are going over, not necessarily looking for refinements but farming for innovations and ideas that wouldn't have otherwise occurred to them. That could be more sinister; this army of humans living in a computer-generated dreamworld are not only providing processing power and memory to the Machines trying to kill the Free, but could be handing them brand-new weapons and tools, giving them access to all of the positive quirks of human ingenuity.

the events in revolutions are all entirely new to the machines and was never accounted for. The cycle ends and begins at the end of Reloaded. The Architect clearly explains that the One is supposed to meet and gives himself to the machines to save Zion because he has GENERAL love he has for all mankind.
Well what's different about the end of Reloaded? Neo has Trinity -- a SPECIFIC love which is a more personal and stronger bond than a blanket kind of love for no one in specific and everyone in general.
At the end of Revolutions, the Oracle and Architect speak about a "dangerous game". The game being that the Oracle lead us down this path we're currently witnessing in Revolutions. How? She introduced a new element to the "game" the machines have been playing, that being Trinity. The Oracle tells her she's destined to fall in love with the One. Something she never did in the previous iterations of the cycle and it turned it was just enough to change things.
Architect isn't the smartest cookie if he couldn't have devised a roadmap with the concept of specific love as a manipulative element to his chosen hero characters.

Presumably yes, since Smith and The One are described as two sides of the same coin; both being elements of the matrix equation. Smith becomes stronger and more resistant to the machines at the same level that Neo does.
He's a machine that the Oracle states the Architect program is very limited and can't operate beyond its own programming and understanding. That's why the Oracle was created. She was made to understand the human psyche and that's why she was who figured the specific love might change things.
