It's the wisest decision, and what I would expect him to do.
He is a veteran of war, has already killed a lot of people, by killing another one he's safe from the risk of another war were thousands more would die, and it turned out he was right, but even if he weren't, Daenerys had the intention to fight for the throne, so it was most likely he would save lives of innocent people by killing a yet not guilty person.

The only way Robert could have gotten news that Viserys and Daenerys was still alive, is if someone out there in the world, still recognized their names and titles. If they went into hiding properly, then they would have changed their names. But the fact that they can still get support from their names, means people still recognize them as the rightful heirs. Therefore, they are a threat.
