He was not stupid, but he definitely was not good at politics and strategy thinking. Ned would have been fine staying in the North ruling Winterfell, having his bannermen love him, a stable family, etc, but going to King Landing was his demise. He was honorable, but he was also naive and lacked machiavelism and ruthlessness. He didn't want Dany executed because she was a young girl, that meant he had a very good heart, but being the Hand that also meant he was a shitty advisor. Look at what Dany is doing now.

As a fan of the Starks and Ned being my favorite character I can finally end the series feeling satisfied and I'm sure the rest of the Stark children feel the same way. It is, but thinking in probabilities, she was the last of a butchered house that ruled for thousands of years in Westeros. She had many reasons to grow up wanting either her throne or revenge, or worse, both, and risking a war just to spare a young girl was not very prudent. It's politic, and politic isn't about moral. By killing her, not only do you prevent the eventuality of a war with her, you also get your King to focus on other things, because even if she had grown up to be uninterested in politics and Westeros, she could still at any point in her life have a change of spirit, meaning she was to be monitored at all time by the King and his council, and it's a waste of time and money.
