The problem was that she burned it after the city surrendered. It would have been perfectly fine if she had to reach a decision on whether she should burn the city and claim the throne or lose because her armies are depleted. That would have mirrored Aegon the Conqueror burning Harrenhal since he would not have been able to take the city with his troops.
