Alexander had already carried out the traditional order of things when conducting sieges, and Thebes had failed to surrender to his terms in a timely fashion. Not only that, but he needed to secure his rule and make an example of the most prominent city in rebellion against him before things got worse.

I suppose it also has to do with hypocrisy.
