Remember when Euron's Ironborn hit three crazy shots directly at Rhaegal at a ludicrous distance? Bran, being the Three-Eyed Raven inherited the sorcery behind projectile control from the previous TRE, Bloodraven or Brynden Rivers. Remember, Bloodraven used this magic, presumably, to kill Daemon Blackfyre and his two eldest sons in the Battle of Redgrass Fields, ending the First Blackfyre Rebellion. The show even gives a subtle shout-out to this time-period when Bran reminds Tyrion his wheelchair was designed by King Daeron II, a close friend and half-brother of Brynden, the King he defended against the Blackfyres. Hell, he might have been behind how the Iron Fleet got into position largely undetected.

Bran constantly reminds people of his status, not just as Bran, but as a collective consciousness that includes the memories of previous ravens. Killing Rhaegal but sparing Drogon and Daenerys would burden her with enough grief to force her slowly to insanity and commit the atrocities in King's Landing, including the death of Cersei. As you can see, Jon is extremely distressed with what happened and, knowing Jon's character, will have an emotional impetus to kill Daenerys for the good of the people left standing. The grief over this will cause him to abdicate the throne when his parentage is revealed. With the major pretenders (Daenerys, Jon, Cersei and her child) now gone, the vacancy of the Iron Throne will warrant a Grand Council for an election of a new King (or rather Lord-Protector), echoing the council and election of Aegon V, an event orchestrated by Bloodraven during his tenure as Hand of the King. Egg was an unlikely candidate just like Bran. The casualties are an afterthought. As the TRE, his scope his far beyond the human politics of vassalage and succession, but it does grant him leverage to act whatever he has in mind.
