Quill is still around in the alternate timeline. Apparently just Thanos and his army aren't. Everything before 2014 is part of a shared past between the two timelines. This, if timetravel is what they said it was. Otherwise it could be anything.

I watched the movie again and paid close attention but she is never mentioned again after pushing away Quill, she is neither at the funeral nor in the Guardians ship at the end. But also the only thing returned to the alternate realities is the stone and Mjolnir, so Gamora's fate is left really ambigious

I guess we have to wait until Guardians 3 trailer drops or some of the producers confirms it on twitter

They state multiple times that by time travelling they'll create alternate realities instead of changing their own timeline, by the end of the movie they've created about 4 alternate realities

Tilda convinces Hulk that they need to bring the stones back to their respective universe because it might have severe consequences for each of the realities if they just took their stones away, whatever else happens by altering the timeline of that parallel universe doesn't matter, their mission wasn't to preserve the exact events of a timeline, but to preserve the actual flow of time and reality within these timelines

It doesn't even matter if Cap put the stone into the exact spot that it was taken from, the point of time is what's important, there just needs to be that particular stone in that particular universe so their reality doesn't collapse, whatever else happens doesn't matter, it will be dealt with by that universe's superheroes anyway

Unlikely, considering the rules of Time Travel in this universe.

More likely than that, it isn't exactly our Cap. Everything happened to him as normal but he never travelled back to the future, he grew old that way. He was always there in the background. This kind of has to imply that he's actually Cap from the timeline above ours, which is identical in every way. Our Cap has travelled to the next one along which, so long as he doesn't act out at all - will be exactly the same as before. It'll happen again and again and again.
