Those were all flawed men who tried to do the right thing, but sometimes made mistakes. That's more interesting than people who just always do right/good things. Jaime saved the entire city from being burned alive but still got saddled with the title of kingslayer, being held in contempt by the entire world despite the fact that he saved countless lives.
Theon always felt out of place, not fully a stark, but not "manly" enough to be accepted as a greyjoy either, and the need to be accepted either by his natural or adopted family caused his descent into reek.
Book Stannis literally told them to pray harder and fuck off with sacrifices, tv Stannis is a caricature made by writers who completely failed to understand his character.
Littlefinger was a magnificent bastard that amused readers with his plans, and he had a decent backstory.
Every character you listed had human flaws that made them interesting and relatable, or they were cleverly written like littlefinger, for a story to survive it must have interesting characters, otherwise the reader gets bored and wont buy any more of your books.
A character that has no human flaws and its good just for the sake of being good is a boring character, and boring characters kill stories.
