He just had to put the gems back else those timelines, which are all separate parallel universes would have ceased to exist due to the lack of infinity stones. (Main universe's infinity stones technically still are in the main universe, Thanos just atomized them)
If you're going to ask how come then Cap's in the main universe as Old cap, it's because it's turtles all the way down. There are parallel universes that are relatively in the past compared to the main one, and parallel universes that are relatively into the future compared to the main one.
Old cap is from a different timeline that is identical to the main one, and the main cap went to another universe that is identical to the main one.
It's an infinite repetition of multiple timelines, instead of just a loop.
