I guess he came back through the machine or whatever. The only plot hole was that he wasn't in the spot but somehow in the bence a few feet away without an explanation.

How the causal loop works i have no fucking clue but the rest of the time travel is explained and mechanically consistent.
That doesnt matter, that stone never left its proper position in time, so when the other two were returned, that never actually happened.
