There's a scene where Thor travels back to the events of The Dark World and he grabs the still intact Mjolnir and takes it with him, and it doesn't undo Ragnarok and a bunch of similar happenings.
The guardians who were snapped, and those who survived the snap, are a thing. Gamora was the only one in neither category.
In the new timeline, she was sacrificed for the soul stone (probably) but now there's a spare Gamora from another timeline. She's still a "good" Gamora but she thinks Quill is pathetic because she hasn't had adventures with him.
I say probably because this timeline is probably one where Thanos collected the stones and snapped, the extras came from what became a different timeline when the time travel occurred.
Basically, every entrance or departure via time travel creates a fork at that moment.

Thanos, Gamora and Nebula are missing from that timeline so GotG1 never happens. We can assume Star-Lord just steals the stone and sells it like he planned.
The Gamora from that timeline is now in the main timeline, and arrives AFTER the Guardians have formed.

It is, though. There were visual aids and everything. We saw a line with a branch coming off it. Then at the end, they correct it by, and I quote, "cutting off all the branches".

There is no branching, full stop. The "line with a branch coming off it" scene is The Ancient One saying why she won't hand over the Time Stone. Banner explains what they're going to do and the line has no branches.
There are 'no branches' because Cap went back at the end and corrected them. Banner says it will be "like" it never happened and acknowledges that the branch will stay there if they fail.
Displacing the stones from the timeline created branches, and the branches were there until they manually rectified them.
