Morpheus's stance about people in the Matrix is that it's 100% okay and justified to murder them if they stand in the way of Zion's goals. At the beginning of the movie we see law enforcement constantly clashes with human infiltrators. These aren't self aware machines attempting to purge human trouble makers, they're blue collar men and women defending their people and their homes. Each human resistance member has very likely killed at least one person, though given how callously and thoughtlessly Trinity and Neo gun down SWAT officers and security guards at the end their actual kill count is almost certainly far higher. Remember, these are superhuman fighters augmented with programming hacks that could easily knee cap opponents or shoot weapons out of regular human's hands if they so chose, and they never do so. During their missions they probably plow vehicles through traffic and crowds attempting to flee agents. Civilians who were merely on the street have no doubt been caught in crossfire since the infiltrating humans love using fast firing high spread submachine guns or automatic shotguns. So Cypher was going to kill 5 or 6 terrorists as his price to be reinserted into the matrix? So what? I bet morpheus's crew alone had a bodycount close to a hundred.

Ultimately..all rebels in film are the bad guys. They are chaos trying to change order. They can come up with some good reasons why order is bad: machines control us. The empire hates wookiees. Orange man bad. But at the end of the day they are just terrorist who just aren't happy with a natural order that works. They want to destroy or kill millions to be on top because they aren't on top.

Systems exist with millions of parts. We are those parts. Hollywood has been pushing propaganda and painting terrorists as just and Noble for decades for various reasons...but they aren't honest about it.

But it's normal people who pay the price when there is a revolution. The rebels always become the new oppressors. It's one genius thing about America that worked until recently. We had mini revolutions coded into our system as "elections" and each side got to swing policy every decade.
