It's pretty clear that the ending was originally going to be that the god of war wasn't real and it was humans who started the Great War, and nobody else. The young and naive Wonder Woman would have her world view shaped by literal fairytales her mother told her when she was a child (alluded to much earlier in the movie when she outright told Wonder Woman he wasn't real) shaken but emerge all the stronger for it.

So of course it's revealed at the last second that he WAS real and he DID start WW1 and was disguised as a one-off side character from the middle of the movie the whole time and reveals his true form which looks like Satan despite being based off a character from Greek mythology and then they have the pedantic over the top CGI battle that is required for capeshit and then the movie finally ends

It is believed that around 21-24 minutes of the final cut of Kubrick's 'Wide Eyes Shut' were removed, and those missing scenes consisted mainly of child sexual acts/nudity. Even though it was explicitly stated in Kubrick's movie contract that the studio had no rights whatsoever to make any changes of it, they still cut those supposed parts of the final version. Just days after the movie was finished, Kubrick dies of a heart attack in his sleep in very suspicious circumstances. Oh, ok. Now explain why (((they))) didn't just shelve the movie or kill Kubrick before he made it, since they control everything and are all-powerful.

Shelving the movie would raise too much suspicion, releasing it while discreetly removing some scenes in the last moment and killing its creator to avoid any further shitstorm wouldn't look that obvious at all. I remember reading somewhere that Kubrick had a meeting with some representatives of the studio days before the release and during that meeting some scandal erupted and was heard outside the cabinet; after the end of the meeting it is said that Kubrick had left the room entirely infuriated and mad for some reason. Note that this is not confirmed.
As to your next question of why they didn't kill him prior to all - they probably didn't have the full developed script at that time, thus Kubrick could've added those controversial parts later, considering that they were supposedly planned to take place at the end of the movie (or more precisely, at the culmination, respectively after the sex scenes in the mansion). I'm not sure if the script in its full form was already ready by then, so consider this just as a pure presumption of mine.
Now you may ask why Kubrick didn't just expose everything he knew to the public without the need to make a symbol-filled, obscure movie. Well, I'd say that he:
1. Probably knew less to none about the supposed secret elite and just wanted the masses to pay more attention to the whole picture of reality
2. Knew some shit, but didn't want to reveal it directly, and therefore decide to conceal it behind controversial scenes
