I'm not the guy you replied to, but as I noted earlier in the thread, Daniel is fundamentally a good person because he is an atheistic capitalist. Also, although he turns on H.W. later, he does have genuine loving feelings for him throughout the first act (yes, they are genuine, notice especially the "scouting" around the Sunday ranch where he earnestly trains the boy and takes active interest in his development), which seems to have escaped you. The deafness+house-burning (later vindicated, of course) was what made the whole relationship go sideways, but Daniel faithfully (heh) provided for him all along. I wouldn't really describe Eli as evil but simply crazy, being all-at-once:
-a religionist (and a sincere one. To reiterate: Eli being crazy and putting on a good early version of a televangelist's shtick in no way precludes the sincerity of his religious feelings. In fact, there is nothing in the film to suggest that he secretly doesn't believe. Quite the opposite, in the final scene, he displays genuine spiritual torment brought on by the next point, and the (stock market crash) Depression, or at least (1927 preceding 1929) a downturn or bad money fortune along those lines.
-a homosexual (hinted at during the final scene, which explains the acting chops, on full display in every church performance, absence of a woman (women are almost non-existent in the film which of course is part of why it's so good, a la Lawrence of Arabia) and effiminacy of the character)
-a split personality case. Paul and Eli are the same person. There is nothing in the film which precludes this, nor does directorial/authorial intent, or happenstance of production, matter: the author is dead, the work must be interpreted on its own terms. You also mention authorial intent, suggesting you recognize that Dano originally was only cast for Paul not for Eli. So what evidence do you have that they're the same person, when there's at least three pieces of evidence (2 within the film, 1 outside of it) suggesting otherwise?

All of this, and the near-silence/irrelevance of women, is of a piece with the Bible itself: the pentateuch and Gospels fastidiously record the generations of Adam and Jesus, various desert-dwellers, making them true. The film's desert-dwellers are not so lucky, which is the point.

With regard to your first point, If I've forgotten the bit (final scene?) where Eli denounces/curses God, then I cheerfully concede that in that event, I was wrong about the NO evidence claim (for Eli's insincere belief). I would then retreat only slightly and point out that true Christians curse god all the time, especially when they're down on their luck. (I really don't remember Eli being that cynical at any point about god, or "breaking frame").
To your second and more complex point, I start with the film itself. Of course, "both" roles were played by the same actor, and are never on screen (as it were) at the same time. Rather, Paul is a false interloper who parallels the false Daniel brother. I stress the central importance of false male familial identity in the completed film, as support for the Paul-and-Eli-same-person theory. You ask me for evidence, and there is a bit (I'll state a bit more in a moment), but one must bear in mind that this isn't science. It's a work of art which people are free to consume and interpret as they please. This is the way which pleases me.
I see the Eli/father beating as a psychotic break, in which Eli himself realizes that he was foolish to pretend to be Paul, to bring this powerful oilman into the town and stir the pot a bit. This, combined with the unfortunate accident with his Son cutting off communication between the two just shut him off completely. He lost his 2 links to humanity, and Eli compounding matters didn't help. He expressed genuine grief when Eli forced him to say he abandoned his child.
Even at the end, after insulting his son, there's an ending montage that shows its not true; he cared for him as though he were his own and did express genuine love and concern.
