the dialogue in the bedroom scene confirms it (even if the actor didn't convey it well): he doesn't want Alita to give him everything (the heart) because he doesn't feel he deserves it. "no matter how good you think they are.." is referring in part to HIM. he knows that his #1 goal is Zalem, not Alita. he is seeing that Alita's #1 goal is, well, Hugo.
at the very end, he says "thank you for saving me," which means, "thanks for making me realize life isn't just about Zalem," which is weird, because he literally was about to ditch Alita for Zalem until 2 minutes earlier. she convinces him to stay with "together...!"
