Manga Ido's not "perverse," he saw her as an innocent and wanted to give her a life that most people in the scrapyard couldn't have. Coming from Zalem, it's not surprising that he would want to create an island of comfort and gentleness amidst the cruelty of the surface. He wanted it for another person, not himself, and he was willing to personally sacrifice to make it happen.
He projected too many of his own desires onto Alita in the beginning, but he didn't try to impede her when her true nature became clear. If he was a creep Alita would have never formed such a strong bond with him.
