Actually "The Emperor" is a spirit that lives through body to body to uphold his will. You can kill Sheev, but the actual emperor still lives on and finds another host. So he's still out there.

This was brought up in Star Wars The Old Republic, where "the Emperor" had inhabited a body known as Valkorion, but when you killed him, the spirit then moved into the Player Character.
