People say the movie is good. But they never explained the major flaws in last 20 years.

The explanation fans offered was that he was lonely but you see it's a funny way to express loneliness.
The logical explanation is that Anno did it for shocking value.

Now. Guys who want to become mush know what they are doing. In fact Shinji is the one who doesn't know what is going on. Nor does he know exactly what he wants.
1. The plot device, given poorly by expository dialogue, is that the elders want to do it themselves but Gendo and Yui plotted to put their son in the place of God.
But since we all get liquified there is actually nothing special about the pilot seat, except the ability (choice) to undo the whole project. The choice may sound like something, but if being liquified is what you want it's not that important then.
2. It's also implied that Yui doesn't want his boy get liquified. Well then why do you help the project in the first place?
3. Shinji doesn't know what the project or the Evas are doing when he sits there. All he does is screaming and asking what's going on. Besides being painful to watch, this part defeats the above mentioned explanation that Gendo and Yui want their son to have control.
3. It's also defeats the fan explanation that Shinji is the guy needed if you want to liquify the whole world because he wants to do it. Throughout the series Shinji is described as an average kid and only pushes back when necessary.
He is lonely and wants to be connected to several persons he knows, granted. But nothing explains how this little wish can pilot the unit 01 to liquify the world. Where does this wish come from?
