When Patrick finally opened the box to show the audience, there was actually a picture, Spongebob's bare Ass with people laughing at him. No joke, my old friends all remembered it.

I remember there was one scene in the episode where Squidward learns he likes Krabby Patties where he sneaks into the Krusty Krab after dark. And he sets off a security trap, which is a bucket of gasoline. Then a human hand appears offscreen and drops a match into it, and incinerates him.
The updated version just skips that entirely.

They were cut to shorten episodes. They've been doing this for spongebob for a while but people are just noticing it now.
Ever notice how modern cartoons have shorter intros when compared to past cartoons? Spongebob is one of the only cartoons from that era still regularly aired.
I believe you are thinking of the christmas nickelodeon interstitials. One of them did in fact have an embarassing picture of spongebob at a christmas party. I think it might have been bare assed like you say. It was never in the show though.

Industry fag here - what you're talking about is called a "snap-in". Different countries have different timing regulations (generally Europe have fewer commercials so they need more content per hour). These are non-crucial elements that can be snapped in or removed without affecting the plot.
The window scene and squidward with the bucket scene are likely snap-ins they played with the full episode for a few broadcasts, but in reruns and syndication they removed them for more advertising time.

Nickelodeon, like every network, is probably as stingy as possible with their content. That means if they sign a contract with hulu or the DVD distributor, they are signing over the rights to the episode but not the snap-ins. They probably ask for more money for the snap-ins, and no distributor will ever give a shit enough to pony up for them
