Janeway breaking the rules was morally questionable, unnecessary, and usually resulted in the death of some crewmen. The reason she didn't get in trouble is no one was there to court marshal her.

Just because the man had no fucking morals other than challenging everyone he met to a fucking fist fight and therefore had no actual self doubt doesn't make his disregard for regulations any better, in a way it makes it worse. Also Janeway was in a desperate situation, Kirk wasn't stranded, he broke the rules to play hero instead of following procedures that were set out for a reason. They both acted for immediate benefit, you can't accuse Janeway of just doing mad shit for no reason.

I doubt that the top brass at Star Fleet or at the very least Section 31 was unaware of Sisko's dealings. But why would they interfere especially section 31 when they were also probably looking for a way to get the Romulans involved. The difference being Sisko was in a unique position to get the Romulans on board quicker.
It seemed like a situation of a known cop-killer gets found with 30 rounds in his body and the 3 officers that 'found' him are all scratching their heads about what happened.
It's because she's a cunt that would forsake a member of her crew if he didn't toe the line. She was the worst Captain.
Janeway did literally nothing wrong. She was in an impossible situation and she got most of her crew home alive. That's more than what Kirk and Picard ever did for their redshirts.
Janeway was fine, she would have been great on any other Trek. Her only issue was her writers.
