I just consider them separate films. The Prometheus film is a "what if" spin off and Alien is it's own thing. You can pretend they are associated or imagine they aren't.

I say it has not. A mystery solved is not fascinating anymore. The alien creature should never have had any sort of solid origin. The fun thing is the guessing and the perplexing fact that the space craft was there and that it housed the eggs. The interesting thing is NOT how it came to be there. This is why The Sphere is a bad movie.
