I actually know several people who call their parents by their first names. I've never questioned them about it but it is rather weird and disrespectful. I occasionally call my mother by her first name but only in jest, like I'm emphasizing a point as if I'm a teacher or something.
I think the disrespect thing is actually the gag they were going for. Bart doesn't see Homer as a father figure because he isn't a very good one, plus Bart is inherently rebellious.
