Different user here but I totally agree with you, I loved the monster of the week episodes and every time it got back to the main plot it just showed how nowhere it was going. I wish they had tried harder with it, the series could have been so much better.

The early black oil and Krcycek episodes were pretty good. Even season five was doing okay, but everything after the movie just seemed like they had no idea what to do with the "alien invasion" plot.

The writers were competent. They just kept adding to the mystery rather than trying to tie it all together.
It may not add up well, but most of the mytharc episodes are excellent.

The alien rebels aren't there to help the humans, they're just trying to hurt the aliens. They kill off the Syndicate to try and stop the colonists plans.

i just watched through seasons 2-4 recently, and they repeatedly shot down attempts to stop colonization and explicitly said they were sticking with collaboration

even when they had the vaccine, they were going to keep it for themselves and not make any attempt to organize a global resistance

Scully does believe in aliens - she just doesn't jump to conclusions like Mulder does. Mulder thinks it's aliens before he even sees the crime scene.

im watching the xfiles for the first time right now, im about half way through season five. two things that kind of bug me: the first being they chase down the werewolf, alien, whatever and theres a convenient excuse for scully to stay behind and mulder to go to confront the supernatural entity. why not let scully go so she can see for herself?
the second is how pointed mulder's hypotheses are.

To be fair scully does get to see supernatural stuff sometimes, she's just written to be in permanent denial mode. Deep down she believes, she can just never admit that out loud. And keeping the sceptical perspective is useful for them for the 1% of cases where scully is actually right in doubting mulder.
