Alita was just a throwaway character on some other police manga he did. She was popular enough to get him a series based on alita but now it has become kind of a prison for him.

Think about it from their perspective. It's rare for someone to legitimately be able to do explicitly what they wholeheartedly love and get greatly rewarded for it. Kishiro has always been butting heads with his publishers about what to draw, and the publishers (and fans) have always wanted something different than what he wanted.
Hell, jack london's publishers didn't want to publish his most famous/successful book initially and demanded he write other things, and only after those other things achieved a measure of success, did his publishers think "hey, maybe white fang will do okay."
Which is all to say, the issue isn't lack of enjoyment in the act of creation, its dealing with the moronic fuckwits that fucking clog all creative industries, and having to fight to get anything jammed through the systems they control. Which can quickly sour any sort of joy one would ever get from the act of creation.
