Ecoterrorists saw the power of Godzilla in the first movie and knew that there were others (IIRC their leader was part of Monarch, but that's a rumor) so they awaken Rodan, Ghidora, and Mothra to make humanity extinct as a sort of "nature fights back thing"

In-lore it's established that Godzilla and Ghidora are natural enemies so they're bound to fight, and Mothra has always been a benevolent kaiju, so there's your reason for them fighting.

And Rodan is there too.
