One of the major issues for 98 was Godzilla himself. He was a giant blue Velocoraptor/Iguana that gave birth to Jurassic Aliens, did less destruction that the military itself, and was brought down by a few missiles. The best thing that movie did was make a Kino animated series based on it.
2014/Legendary, as flawed as the movie might be, captures the feel of G better. He's nigh-indestructible, and a force of nature that mankind is more a witness to than any sort of hindrance. Oh, and he actually looks, sounds, and acts like a well updated version of Godzilla.
Acting and other elements are a factor, and I actually enjoy '98 for a cheesy monster movie. But the characters are way less likeable and the plot brings nothing really new to the ideas of Godzilla, while Legendary plays around with the mythos in unique ways. Not perfect, just different while keeping the classic feel.

We all know what's going to happen, Kong is going to see Godzilla as a false god and a threat to all ape-kind, so he's going to build a suit and an Oxygen Destroyer spear to kill Godzilla.
At one point he'll confront Godzilla and asks him if he bleeds. Godzilla will attend a congressional hearing over whether or not he could be trusted, when a nuke gets set off and kills everyone but Godzilla. He then returns to the sea in shame and in self-imposed exile, feeling guilty for not saving everyone.
All along however they are both being manipulated by aliens called the Millennians, who set off the nuke and have kidnapped Mothra to bring Godzilla out of exile. Godzilla and Kong fight, and as Kong is about to kill Godzilla, he tells Kong to save Mothra. Kong has a sudden change of heart, because he, too, was friends with Mothra as a young chimp and rescues her..
The Millennians then release Orga as their backup plan. Mothra, Godzilla, and Kong all team up together to fight Orga. Godzilla eventually realizes that Orga is weak to Oxygen Destroyer because they both have similar DNA, takes Kong's spear and impales Orga with it. However Orga ends up killing Godzilla in the struggle.
The Millennians gloat that Godzilla's death now makes Earth vulnerable to other alien threats as they escape. Kong attends Godzilla's funeral at Monster Island and admits to Mothra that he failed Godzilla, and that he's now assembling a team to deal with the alien threats, based on files he recovered from the Millennians.
The next movie, Monster League, will involve Kong recruiting Jet Jaguar, Titanosaurus, Mothra, and Mecha Godzilla, and Godzilla's resurrection.

Godzilla wakes up in full burning mode, melts Ghidorah with nuclear pulses before finally letting out all his excess energy in one final pulse that destroys all of Ghidorah but one head; he seizes the one remaining head in his jaws as it tries to wriggle away and incinerates it before eating the charred remains
All the monsters from across the world start showing up in the ruins of Boston, and all of them (including Rodan) literally bow to Godzilla

For me it has to be Biollante. Everything about it just feels great and I love the puppeteering.
Also Destroyah but that's just because I love Aliens and it's about a 50/50 crossover between that and Biollante, and Shin because it just gives a sense of fear and unstoppable destruction that none of the movies have captured since '54.

Well that and that the movie was just pretty bad. Had it not been called Godzilla but rather Mutant Iguana Comes to Manhattan, Lays Eggs and Shit it would probably have saved it from some flack but it ultimately wouldn’t have saved it. It’s quiet simply a confused movie and would often rather try be Jurassic Park than about a giant monster.
2014 did a better job with Godzilla, and after 98, that was perhaps all it had to do to appease some of the fans. However, the movie itself still suffers, in large part due to contemporary Hollywood practices. Substituting a dark tone with literal darkness. Adding in a blue filter just because it’s what every movie does these days. Going for the military funding rather than an interesting story. Etc.
There are other problems with it as well, of course. Such as being confused over whether it wants to be a dark and serious movie like the original from 54 or if it wants to be a silly Showa era monster mash, neither of which it succeeds with.
