Littlefinger had only allegiance to himself. He put a foot in each side just in case either lost. I don't remember it in the show but Sansa was ultimately responsible for Ned's capture. She told Cersei that she was going to leave KL because her father told her so and begged the queen to do something since she didn't want to. This perked up Cersei's suspicions and found out about his plan to get the gold cloaks. Cersei then put her thumb down on Littlefinger making him pay the gold cloaks for Cersei instead. Littlefinger had little choice but to obey, either way he never was on Cersei's or Ned's side.

This is the part where you invent parts of the plot to make your stupid and wrong interpretation of the events sound more reasonable.
