She pulls a stupid full frontal attack that ends up getting her dismembered, her decision. She is overconfident, a character flaw, and it ends up nearly getting her killed. She stay alive because she is saved by other characters.
"But none of her character flaws matter because another character was involved in a series of events at some point". I guess literally every character in fiction is a Mary Sue then, if you can just discount any failures because another character was somewhat involved.
Not to mention, the berserker body doesn't even make her a mary sue. Being an unstoppable killing machine is her entire backstory, it's not an undeserved power set.

It tried to cram too much in. I didn't like the actor who played Hugo. The ending felt weak, although there was an inherent problem with finding a spot to end the movie with. A lot of the exposition felt clunky.

I think they included motorball because they don't want to do it later. I'd expect Jashugan to shere the fate of Makaku and be remade into a new character/fused with an existing one. I'd expect them to start the TUNED arc early. I'd also expect them to move Zapan to the desert after he does something to attract the attention of Nova and becomes his pawn. There's also a strong possibility that he'll simply get dropped. After all, they already used the houndmaster. Alita fighting for the resistance instead of Zalem kind of makes sense. In general, setting Nova up to be a malevolent force that works from afar instead of doing things more or less directly fucks with a lot of plot points without disturbing the sub-text too much, so I'd expect a fuckload of OAV-tier reworks with some familiar characters and set-pieces added in for good measure.
At this point in the movie she would have no body if not for Ido. How does a head and part of a chest meet your definition of flawless?
