The manga has a rather simple structure, which is repeated throughout every story arc.
Alita runs into some faggot. Faggot isn't honest with himself and wishes for some stupid shit. Nova grants faggot's wishes, which leads to a tragedy. Alita remains true to herself and open to the world. Alita grows as a person and moves on.
The final volume is slightly different, because it's a direct confrontation between Alita and Nova that ends in a conscious self-sacrifice.
The movie moves some pieces around, but it really captures this basic recurring story, with Hugo being the dumb fucktard who is manipulated by one of Nova's pawns. I think that's why most fans feel that this is the first movie adaptation of a manga that captures the spirit of the original.

nova's shtick in the manga is finding people with desire sets that aren't standard human bullshit and giving them the ability to fully realize those desires. The "dishonesty" you falsely identified is why nova regards them as failures. As no matter what he does to a human, its still human, and longs for the same basic things that caused two apocalyptic events. He's a madman in a mad world raging against the insanity of human nature. The basic premise is no amount of technology can solve humanity's social problems.
The movie loses absolutely all of this. The scrapyard is no worse than any major city. The "WASTELAND" outside the scrapyard is fucking farms, verdant jungle, and beatific lagoons. The humanity tradeoff is lost completely because the people behind the adaptation see no good reason why anyone would avoid cybernetic augmentation. The struggle to survive in what is literally is absolutely not present, because people can come and go as they please and have time to play street motorball. They even made the mistake of showing the border/entry to the scrapyard in a way that mirrors the mexico/US crossing. People lined up to get in, no one trying to get out, etc.
The movie is a treatise on potential wasted by hollywood bullshit. Nova is the king of salem (directly stated in the movie), his motivations are literal mustache twirling, and his actions in the movie is to commission cyborgs to kill alita. Because alita's mission in the scrapyard is to kill the king of salem. They tried to make the narrative tighter but ended up just crushing it into a formless wad of literally nothing.
