They submerged humans into an inescapable environment in order to develop and improve their own AI, leading to the eventual creation of the strong AI that we see as the Dues Ex Machina machine.
There is also the theory that while people weren't harvested for energy initially and were instead studied for the advancement of the machine AI, the creation of a strong AI lead to the breakthroughs that could use infants as the 'lightbulbs' that power the machinery that maintain the system since industrial-scale human farming was already present due to the Matrix studies.

Since the machines are made by humans and the humans couldnt figure out, guess the robots couldnt, or maybe that was the purpose of the matrix, turning humans into one giant working computer with the aim of creating that power source, dam that could be a spicy plot for when they reboot this series.

Uranium is pretty limited in supplies so I doubt there'd be enough to keep the scale of their civilization powered for very long. For whatever reason the whole human farming thing probably was more effective in the long run. That and it was payback to the humans.
The entire point of the matrix is that the machines wanted to elevate themselves above humans and ultimately create a place for their masters to live that would be a paradise for us. The problem is that we are inherently flawed and would fail to accept anything else that would naturally allow us to suffer. Thus the creation of the matrix is a reflection of reality, machines basically came to understand that their masters were flawed beings. So flawed that they even created a system to allow certain humans to escape and go to zion under the illusion of being free.
What comes off as a parasitic relationship is actually a symbiotic one where the true enemy is our own nature and the fact that we will never truly be happy.
The robots didn't want to kill humanity. At their core, they wanted to help humanity (in their own cold way). Yeah, they had to kill a few rogue humans but it was for the greater good.
