I don't think they dislike each other. It's more they're views and humor have changed over the years and they like a married couple who try not to spend too much time around each other to make things work.
Matsumoto for years has gone through his anti-humor art house phases. That's when he wants to do his own projects.

They started these games way too late in their lives. You can tell theyre all tired and bored with no laughing and the rest of their stuff. They're too old for truly funny shit. Since 2009 every no laughing has basically been the same.
