Because we don't know the actual wording of the Prime Directive, the writers are pretty much free to do whatever they want with it.
In any case, General Order 1 in general seems to be a little more open to interpretation than the Prime Directive was. I vaguely remember Janeway saying that TOS era captains would have been kicked out of Starfleet in her era, for their interpretations of the Prime Directive.
