Long story short, Fate has tons of alternate timelines, in one of those timelines Shirou grows up to become Archer and becomes something similar to a heroic spirit (the things Servants are based on).

The holy grail doesn't literally summon heroes from the past, it downloads them from a remote server that exists outside the universe. To allow them to exist in the universe they need a body, so the grail constructs one out of mana, but it's a a very limited body that forces them into a defined role (hence the classes, Archer, Saber, etc). Archer, or Emiya more precisely, wasn't meant to be available on that server that heroic spirits are downloaded from. Rin being able to download him into a Servant was a freak accident caused by shenanigans.
