Tough call, but I'd go NYC because Kingpin is THAT powerful, and they'll have supers on their side.

Outside of Kingpin, and maybe The Hood, the majority of the NYC crimelords are in constant flux due to The Punisher and the huge amount of other vigilantes in NYC. For Gotham, despite Batman's efforts, organized crime is still a thing; people like Penguin & Black Mask (and sometimes Two-Face) run em, but I think small regular families are still around too.

The difference between the two is regular crime in NYC are very friendly with their Freaks; in Gotham, not so much. Batman's Rogues are actually nuts, and are very much in it for themselves or just for the hell of it, going after EVERYBODY. I don't see the powered bad guys backing up the Gotham crimelords in such a gangwar, even if they try to pay em.

Two extreme scenarios and then a supremely awkward and street level merging of the two realities in such a way as socio-political connections still remain valuable and viable.
Daredevil has gone Black Suit Ha d with with Electra by his side, somehow Black Widow SHIELD connections are a good thing and he still has his Matt Murdock persona working as an as yet unharmed Lawyer. He is Kingpin like he said when he took over.
King Pin is in jail, still has connections maybe he is making peace with Murdock, maybe he is about ready to take his own death and come back in full force. We don't know. Point is there are many street level societies and jobs converging on Marvel NYC, and let's give it a nice 90s setting so Galactic Storm is keeping the mainstream heroes mostly busy else where.
But what do we do for Gotham? Court of Owls, Joker, Penguin, Arkham's corrupt power structure controlled by Hugo Strange and maybe an as yet u changed Harley Quinn working as a Psychiatrists under Hugo. Joker in Arkham as well as Riddler, The Mad Hatter. Name has broken the Bag and has been wrecking gotham. Scarecrow also works under Hugo Strange but has been outed and is at large. Israel has taken over the Batman mantle, a Lazarus Pit zombie Jason Todd may become Mister J, or The Red Hood, and Bane's League of Shadows may play a role in that Ras Al Ghul and Talia Al Ghul are hidden in the same state of unknown limbo as The Court of Owls. Gotham has just recovered from No Man's Land and the whole plot of the giant earthquake and Ras Al Ghul and League of Shadows attempting to take over Gotham was the only thing that tired out Bruce so much that he was exhausted enough to let himself get taken by Bane.
He's recovering in Gotham General.

Daredevil has Magic on his side. Azrael's Batman opposes him but is himself out of control Azrael Batman.
