Well... ignoring comic book writing, the only possible explanation is that Flash most of time moves at subluminal speeds or even below mach speeds, to avoid sonic booms and collateral damage . The only explanation to a person who can't match his speed to even being able to respond against him.

He's not Quicksilver, maintaining superspeed requires concentration. If he loses focus, he goes out of superspeed and at that point he's basically a normal dude.

Shitty writing. That's it. That's literally it. There's literally no reason why Flash shouldn't be able to knock out every villain within a mile in half a nanosecond. I'm not saying a non-speedster can't defeat the Flash — it's just that writers go about it so stupidly. For example: having Deathstroke fucking stab Wally.

Because every Flash depiction isn't at his peak and always vary from what skill level he is on tapping the Speed Force (which augments his reaction time so most of the time Flash is caught getting hit is because it's him not reacting fast enough when he is surging forward for a punch that stretches for a mile).
