The gems clearly thought that it was inhumane (lol) which is why they stopped using them. Bismuth says they used them in the old days. That or they wanted to actually punish gems for being disobedient instead of just wiping them. Or they realized that the reset didn't work forever and they would eventually get their memories back. you can come up with any number of reasons why.

Rejuvenators are not quite the memory wipe desired. Peridot didn't recognize them though Bismuth did. It was probably used during Era 1 but considering how ineffective it turned out to be on the Crystal Gems, they were discontinued.

Rejuvenators didn't exist until the movie. They were retroactively added to the universe so there could be a plot, but nobody fully thought through the implications.
