Realistically if Batman start murdering criminals he would turn into a far more controversial figure and a big part of the population would see him as a serial killer.

The Joker should canonically be a permanently-regenerating immortal for this reason. Crippling him is such an obvious solution, and practically speaking it should be trivial to just shoot the guy given how public his appearances are. I don't think it'd ruin the character or really change anything. They could even add some supernatural element, like Batman could bury him kilometres underground on the Moon and he'd still somehow appear in Gotham a week later.
