Somehow I feel that with Lobo in charge, all the kids at the institute would be infinitely safer with him in charge. No need to worry about any Friends of Humanity coming to commit a daily Columbine raid, no Sentinels constantly attacking you, laws and regulations be damned, The Brotherhood becomes less of a problem, and somehow mutant popularity goes up.

Spider-Man and Batman. I think Batman could handle Spidey's rogues fairly well besides Venom, Carnage and other mystical shit like Morlun. But other than that it'd be another day on the job dealing with Green Goblin, Doc Ock, Mysterio, Vulture, Lizard, etc.

I would really love to see Spidey try and have to handle Bats rogues though. To see the amount of grimdark shit he would have to go through on a daily basis would be great. I don't think he would have any problem dealing with Bats rogues like Bats could have with Spidey physically, but he would constantly be fucked with on a emotional level. Imagine it be like him having to deal with Stormin Normin everyday itd be kino.
