Literally Hasbro coming in and saying "so now you're going to introduce the Cobra Emperor". Even the writers were floored. "WHAT fucking Cobra Emperor, we kind of made it obvious that Cobra is commanded by the guy named Cobra COMMANDER".
Hasbro's response was pretty much "not our problem lol you figure it out". The writers pretty much made two origin concepts: the one that you know where Serpentor is made from all the greatest military leader DNA, and one where he was part of an ancient race of Snake People from the lost city of Cobra-La. "Which origin should we use" says the writers.
"Perfect," Hasbro says in that tonedeaf way they did at the time, "use both of them."

The retcon after Serpentor was that CC was only in command of COBRA's military, but this was predicated on there having always been a Serpentor behind the scenes dictating organizational policy as de facto Emperor. When they went with the DNA-mishmash to make 'Serpentor', they explained it as the project being an act of desperation to find a leader capable of handling GI Joe, so in essence they were actually making a 'perfect Serpentor', as opposed to the predecessor Serpentors that had been selected for their ruthlessness but were otherwise just normal humans. What they never bothered going into was WHO made the selections (my theory was it was the Crimson Guard decided a'la Praetorians in Roman history picking Emperors instead of the Senate and people of Rome), nor did they bother to explain the Cobra-La connection.
