I've actually given this a bit of thought. Have it all be an Earth-3 plot. Jor-El was actually Ultraman and he was only supposed to bring Jon alone, Lois tagging along threw a wrench in their plans. They mess with her mind some how or another and that's why she's sent back alone and is acting out of character afterwards. Superwoman was pregnant back in Forever Evil, I think, and the Jon that we see is actually her son and not our Jon, who's trapped on Earth 3. E3!Jon will be a sleeper agent sent to fulfill his prophesy of bringing ruin to the world, he's the Superboy that ruined Tim's future from that one plot line where an edgy Tim Drake came back to kill Jon.

Damian can even be the one to realize that the Jon that came back isn't Jon. He had a sneaking suspicion but played it close to the vest while he looked into it. Later he can let Clark in on his theory. The whole thing can end with Damian letting real Jon on the Teen Titans. But sadly we're stuck with Bendis and his terrible plots

Crossover with the legion of super heroes where teen Jon goes on a time travel adventure where he winds up accidentally erasing Rogal Zar, Krypton gets destroyed anyway cause COSMIC DESTINY, causes some sort of temporal anomaly that he can only erase by preventing himself from leaving with Jor-El, which he does.

This causes Teen Jon to be essentially cast out of the timeline where he now goes on adventures with Booster Gold, who teaches him about being a time travelling hero under a new Blue and Gold title that would see crossover with a lot of other forgotten characters like Waverider, and eventually superboy prime.

This thoroughly erases all of Bendis Superman while also trying to salvage teen Jon some way.

Lead in to Doomsday Clock will reveal that ROFL CZAR was Doctor Manhattan or a creation of his all along to further fuck with Supes. And he was never the original destroyer of Krypton, the whole thing was an abberation on the timeline which will get rolled back out after Doomsday Clock finishes.

Lois makes a deal with Mxy to reset Jon back to his original age and brings him back from the Legion.

Events post Doomsday Clock officially out Clark as Superman again. But Clark tries to make an honest run of it with all the trials the government can throw at him. But him Lois, and Jon can publicly be a family again.

I forgot, somehow shenanigans reset his fortress again.
