Truth be told, I think a lot of the outrage over this revelation was overblown. Throughout the show we see how different Terry is from Bruce (e.g. when Terry chose to provoke Joker instead of attacking him head on like Bruce would), and Waller even gives Terry advice on how to have a better life than Bruce by caring for the people important to him — moments like these showed that Terry was completely unique from Bruce, and that Waller's genetic shenanigans does little to undermine that.
Do you think they got divorced because both of his ((sons)) came out with black hair? The only issue with that reason is Terry was living with his dad. I don't see why he'd agree to that if he's divorcing over infidelity.
By that point Terry had, what, 15 years of defining his version of batman by his own actions, differentiating himself from Bruce with an ability to love and have a family, and an entire movie about how he’s not Bruce’s Batman?

The whole point of the episode was that you can't make Batman. The failure of it all was to showcase this in its most pure and ultimate form.
Terry choosing to become and stay Batman was even lampshaded as being different, because he didn't do it for revenge like Bruce did, as he later admits to doing it because he wants to help.

As a kid I remember thinking that this episode's point was that that Terry became batman because he was destined to, but he didn't become a perfect duplicate because only one parent died and too late in life for him to not feel loved growing up. I never thought anything in this episode suggested the way Terry turned out was actually his choice, but rather the opposite; it was his fate to become batman and he's only any different than Bruce because of the random events in his life. If they didn't want that to be the message then the whole "we planned to engineer your life to be like Bruce's, decided against it, but then by astronomically unlikely chances you became batman anyway" aspect really confused things.
