And the reason is pretty simple. It comes down to their willingness to adapt.
Lex will never be the smartest super genius because when he gets an idea in his head (like Superman can't be walking around as a mild mannered nobody) he can't let that shit go and entertain other hypothesis. That's just bad science.
Meanwhile Sivana and Doom are going "Magic? Yeah I can probably figure that out". That automatically puts them ahead..

Reed is too soft and would go easy on the rest, making him the first one to go. Doom is too obsessed with Richards that he would probably put all his focus towards his arch enemy at the detriment to his success, despite having the ruthless mindset to take on the other villains. I'm putting my money Luthor. There's no Superman to get in his way and Sivana isn't as ruthless as Luthor. He still cares about his family, while Lex Luthor killed his and doesn't even bother to visit his sister that he claims wants to save.
