Cap Atom has lost to other powerhouses before, like pre52 he lost to Mary Marvel. Granted N52 Cap Atom is much more powerful but his power is vague since he tends to nerf himself in ways. Also Gotham Girl's power is vague since it is "can call on more power at the cost of shortening life" (normal for life, Superman for a year, a God for an hour, etc). So between her vague buffs and his vague nerfs it's easily to write him as losing.
That being said his N52 self is never shown to be cocky like he was at And I him being in a normal hospital with a fat lip like is just plain retarded. So it's still poor writing for the character.
