The MHC can't exist without magic, but Millhorses are generators of magic, and perhaps can survive without the realm's supply of magic.
Laser puppies still exist but now are just regular puppies, Pony Heads still float (though they lack magic sparkles) etc. Millhorses could be different from the MHC, and maybe survived just like Pony Heads float without magic. And their existence without the need for magic is substantiated to a degree in the climax of Battle for Mewni. I know the situation was a little different, but effectively all the magic in the universe had been rendered inert by Toffee, save for a tiny drop. Star used the last drop of magic water to make Firstborn. At that moment there was no magic left, just 1 millhorse and Star used the new millhorse to reactivate all the magic water and bring magic back.

So given that Janna's tiny millhorse was on Mewni, not in the realm of magic when the whispering spell was cast, I would say it survived and can actually play a key role in bringing magic back.
