That's not really a problem for current Marvel, they've actually improved from the ANAD days.

For either case, what I would do is slowly start phasing out the previous format and instead move to two big changes:

Floppies are dead, and individual issues as they come out will be released online as part of a paid subscriber service, with comics becoming free to read even to non-subscribers after 1 year since they came out. Quarterly, big compilations of a given run will be folded together into a book that can be ordered either directly from the publisher, or bought off the rack in book stores, comic shops and the like. This distribution model keeps the cost of producing ongoing comics down (removing the physical cost of publishing floppies from the equation) while netting a profit from subscriptions to keep the lights on and then selling physical media to dedicated fans and non-subscriber casuals alike.

Thats distribution. On the content side of things, I would phase out the convoluted continuity and use the multiversal concepts present in cape comics already to shatter existing universes into smaller, more self contained universes.

For example, in Marvel I would split the X-Men off into an entirely different universe from the Avengers. They can cross over from time to time, but by default they are no longer set in the same world. This keeps continuities more self contained and easier to trace, and also means that different worlds can progress their stories in significant ways without fucking the setting up for everyone else.
Writers would be encouraged to use this newfound freedom to actually progress stories and keep them progressed. From now on, we will not be resetting the universe to set a character back to zero. Characters can and should be allowed to reach and natural conclusion to their stories, die or retire, and then STAY DEAD OR RETIRED instead of being brought back by the whims of editorial. Instead of doubling down on the same handful of franchises that were popular 30+ years ago, make new characters.
