How many times does it need to be explained? The prejudice isn't about the powers, it's about replacement. Spider-Man is one man, not a race of people. He's not running a training camp that recruits and indoctrinates teenage Spider-Men, he's not taking in terrorist Spider-Men and protecting them from human justice, he's not talking about how Spider-Men are a superior race to humans, or how Spider-Men will replace humans and rule the world. Spider-Man has never actually conquered the world, imposed his will onto governments, or imprisoned enemies of his rule in a demon infested Limbo.
The X-Men are being judged by their words and actions, not by their powers.
