To me it always felt like kind of an affectionate mockery. The Simpsons writers are a good example, since they talk about being huge nerds when they were young, and so I'm sure it was easy for them to relate to characters like Comic Book Guy even while they made fun of him.

Because of 90s edge. Studios discovered there is money to be made with more creator driven shows, so they gave them more freedom than in the 80s where what were essentially serial toy commercials were the norm.
And those creators were rather counter culture as far as cartoons were concerned. Always pushing envelopes. The target demographic also was mostly boys, and I guess their market research indicated that they found it cool.

this, there is a reason that the word otaku is incredibly derogative in japan (besides the otaku murders). The idol industry is infamous for this where the companies cultivate an image of purity around new talent. There have been stories of autistic idol fans going nuts if they find out their favorite idol has a boyfriend or isn't a virgin.

Honestly I think cartoonists in general get a bad rap because assholes and egotists draw a lot of attention to themselves (partly because the media loves to point out the kinda-sorta-irony of fun cartoon creators being assholes in real life), while the people who just want to make creative stuff are a quiet lot.
Most people forget that John K was only the co-creator of Ren & Stimpy because Bob Camp (the other co-creator) wasn't an attention-hogging jerk.

Most raw, unfiltered criticism of cartoons in that era came through early online communities: usenet, IRC, AOL and so on. Before computer tehnology took off in the late 90s and became mainstream, anyone who touched a computer was seen as a nerd that never left their workstation and was engorged upon junk food.
Nowadays, pretty much any modern cartoonist grew up in online communities and at one point probably levied criticism on their favorite toons or did creepy and degenerate shit like draw EEnE child yaoi porn, giving them no ground to stand on.
