The way that this information is presented, it sounds like they intend to introduce it later on rather than right at the beginning of the series. I think it would be a cool season-ender, to have one or more of our protagonists bumped up to the same level as super-heroes who had been kicking their asses all season long.

Sort of, yes. The premise of the show revolves around a group of government agents whose job it is to kind of curtail the excesses of various out-of-control super heroes by any means necessary. The biggest of big guns in this universe is this group, who are pastiches of the Justice League, who are the drivers of a lot of the conflict for the main cast of characters. Not antagonists per se, since they actually only rarely come into direct contact, much less conflict, but an ongoing problem to overcome.
