Aang has way too much raw power for anyone in the FMA universe, probably even Father. This is a guy who can cause natural disasters pretty casually and in basically any flavor that he wants. However, if you don't allow the use of the Avatar State, it seems like a pretty even fight.

I get the sense that Aang isn't quick enough to just dodge a bullet, but he's definitely quick enough on his feet to put some type of shield up before the gun fires (he's at least fast enough to dodge arrows). And Airbending lets him zip around faster than any normal human could aim a shot. Remember, Ed would die to a well placed bullet just as easily. His defenses against that sort of thing are basically the same as Aang's.

I don't think you're remembering the ending very well. Hohenheim went around the nation depositing souls around the specific places they needed to be, but as far as my recollection goes there was also a concerted effort from Scar and his people to make the plan work. Everyone was involved and everyone was relevant in the finale. Even Greed played an important role in neutralizing father to some extent in the end.

Point is, you don't bring down God by throwing mountains at him or through any other mundane act of brute force. The Avatar state is powerful, but mainly just towards mortals who have no defense against an earthquake or hurricane. I don't think it was intended in any continuity that the Avatar is more powerful than Old Testament God.

The stone isn't everything. Every single one the Sins had a philosopher's stone in them, and yet Lust was still roasted to death. Greed was still broken. Sloth was frozen and then later bludgeoned to death. The Avatar state is asspull super magic, a desu ex machina for the series. The philosopher's stone was an infinite fuel source that allowed you to achieve things that would otherwise be limited by having to pay the price for it.

Even if Ed somehow consumed the stone and used it to become immortal like Hohenheim, it's not a true immortality - it's more like having a ton of extra lives which won't save you if you get tossed in a volcano or something.

The Death Battle bullshit format is really easily solved by just looking at the type of narrative device being used.

A Deus Ex Machina is naturally going to be stronger than the soft, long-running hook. The Deux Ex Machina happens once on rare occasions and is a big deal the show runners can't use too often without ruining the show - they even had to disable it in Avatar for a while to prevent Aang from dominating his story with it. The philosopher's stone, by comparison, is used by practically every fucking bad guy and is overcome numerous times in numerous different ways.
