... OK here's an idea of how to resolve Mysterio exposing Peter.

We know Peter partially inherited some of Tony's assets and that Mysterio's entire plan was to trick him out of them. So if Mysterio's evil plan was laid bare, then the motive for trying to frame Peter would have been obvious. You could even have it so that Mysterio's contact was Eddie Brock, who is exposed for fake news, thereby further discrediting the story.

Spiderman goes on the run; Kraven is hired to hunt him down. Meanwhile Osborn creates a problem too big for him to ignore, prompting him to prioritize heroism over his own survival. Kraven lives, after-credits scene puts Vulture/Scorpion on parole on Osborn's dime, sets up for Sinister Six next time.
